so I moved the axle under the leaf springs on my pop up. Welded new perched on and used some new u bolts. My question is do I need to flip the middle bolt in the leaf springs so the bolt head goes into the perch hole ? Or is it ok going through the hole on the plate ?

It will be ok, As long as the u bolts are tight it makes no difference as weather the bolt head or nut is seated in the perch

In general mechanics, the bolt goes from top to bottom. If you lose the nut, the bolt is still there to hopefully hold stuff in shear until issue is discovered. In some designs, this is not possible.
