RE: Covering the bunk wood with a fabric. Check with custom car audio shops. They use a thin felt type of fabric to cover wooden speaker enclosures, and it's not expensive at all. If you gave them the measurements of what you wanted to cover, they'd most likely sell you more than enough for a reasonable price. You could use a spray on contact cement to apply the fabric, and it would hold up very well.
You could also try an indoor-outdoor carpet, but I have a feeling that it might be a little thick. It should work for what you want it for though. Most indoor-outdoor carpet has a rubber backing, so you shouldn't need to glue it down. If you find it shifts or moves around on you, a bit of double sided carpet tape will cure that problem.
RE: cushions with vinyl bottoms. That vinyl is usually used on the bottoms of cushions that will sit on a wooden platform of some sort because it wears better than fabric does. Same holds true for mattresses on the wooden bunk ends.
